They can get to a ship but they can't leave the sector without cover. You'll provide that cover, along with a small Boron strike force, but that won't arrive until later. When you get close to the base, which is usually located close to one of the Gates in that sector, the Boron are already making their getaway. Take out the pursuers.

Then make the traders into Mark 3 sector traders in Empire's Edge - at this point your relations with everyone are good due to running missions for them.
