Any unknown sector will be fine, even the extremely remote one past getsu fune. You can always use the hub to link your HQ sector to whatever system you need the most. To give an example, in my current AP game, my HQ is located in Spoiler Show The sector contains 3 EQD's ,the HQ and a small ecell loop to provide jump fuel for everything.

The PHQ (player Headquarters), only available in Cloudbase South East, I use for my main base. There I can concentrate all my ships and loot, my boarded ships before I can refit and integrate them into my fleet (or disassemble them for materials). There I can produce ships, reverse engineer them, repair. I can also mass fit ships there.

The player HQ and Hub are still in the latest X3:AP (make sure you update the patches since the quest is not in 1.0 of AP). There are also several unknown sectors you can 'claim' in AP, but if you are thinking of the reward sector you get In X3:TC, that sector has since then been claimed by a race.
